I have more thna 500 folders and almost 14,000 files in a directory called AMA Metadata Folders inside AMA Management directory. What are these and what happens if I dlete them? What about "Managed AMA Media Folders.xml" ? Thanks.

Managed AMA is helpful in a shared media environment but little use in a standalone system.
You will lose project association in media tool but that's of little use as the media tool isn't much help for AMA linked content.
If unsure just rename the root folder so MC can't see it and check. If all good delete.
I regularly delete them as well as the attic folders.

Did this: http://community.avid.com/forums/p/181399/848409.aspx#848409
and all seems to work fine :)
If you will not need anything from those AMA linked clips then deleting will do no harm.
