I have a project which is partially shot 4K and HD and requires a HD delivery. The edit require the ability to frame flex into the 4K while in the offline edit. I propose to transocde from the native rushes all the 4K into DNxHR LB and the the HD material into DNxHD36 and then edit both media types in a HD project before then conforming back to the native media.
Here's the problem; I can't seem to be able to relink back to the original 4K media in a HD project or 4K project? I can link back to the AMA clips which were Dnx36 but not those which are from the 4K source! I've even considered eye match editing the 4K source media back in so that I can then transcode to an online resolution but then I lose the frame flex information and there seems to be no way to go into the frame flex effect and save off that information and apply it to an eye matched clip?

Thats a pretty standard workflow and does work.
How are you transcoding the content? In MC?
Are you AMA linking the source clips. Trancoding to make DNXHR content and then editing?
The sequence should be able to relink to the 4K AMA clips. A useful step I've found is to make sure your Avid media is offline and the AMA 4K clips are re AMA linked and can play before you relink.

As you mention, it’s a straight forward workflow and is a variable of one I’ve used in countless other projects. I’ve setup different workspaces on Nexis to aid in negating relink confusion and all transcoding is done in Avid.
Ive actually just had some success by using a 4K project to generate transcoded files in HQX and LB on separate workspaces. the LB was then edited, frame flexed etc and then when turned offline, relinked to the HQX workspace as you’d expect. From there, I can then demote the project from 4K to HD and then tackle the HD side of the conform. Seems odd how the 4K AMA native wont link but the HD AMA native will. That would save on disk space!
