I see four WaveformCache....awf files in the regular project folder. Is it normal to have more than one? Do I just delete these four files, or do I need to delete files from somewhere else as well?

I had 4 files in each location here. I did not pay any attention to the file extensions at the time. Those 2 cache folders are still empty this morning. Maybe Jef or Luca who are experiencing these issues can shed some light on this.
I've been through all the suggested solutions and tests listed in this thread and a few more before and the conclussion I came to was its a bug in the way MC calculates the waveforms.
I eventually gave up trying to find a solution or cause and concluded its related to the content (that actual Audio and some random MC internal issue)
Was then filed away and another useful feature with a flaw that comes to bite just when you don't need it to.
I have other tools that let me work round the issue and just revert to those.

Thank You for trusting me this much Andrew! I'll try my best: MC should automatically rebuild the waveform cache files when deleted; in order to make sure that MC does its job thoroughly I'd trash the "usual suspects" as well, for a real fresh start of the project. Unfortunately, as of MC 8.6.1, the relevant files have changed, and I did not dig enough to be more precise, but I believe that the usual suspects are still at stake, and hope that they behave the same way as the old ones, and self rebuild after being deleted. Reading the MC's "What's new" and "Readme" files will shed some light on the new naming. I don't know how MC translates old projects to the new standard, and if it manages the project files avoiding conflicts, and my best guess is that the new audio features introduced with MC 8.6.1 may bring variables to the game. Brand new projects created with MC 8.6.1 shouldn't be an issue, but I do not know if trashing the usual suspects in projects created with older releases of the software will trick MC into thinking that it's dealing with a true MC 8.6.1 project. If You want to experiment I suggest to do Your tests on a bogus project, or to make first a backup copy of the project You're fiddling with.

Where exactly is the second location (i.e. not the one in the regular project folder)?
I also think that this issue is somehow related to the actual audio file, but that the bug is defintely in Avid. I see a definite pattern to certain files having this issue, which implies a connection to the file. Avid is able to see and build the wavefore display just fine, and it looks correct and consistant, but it "shifts" when zooming in, and no longer lines up with what you hear. I believe this points to an issue with Avid's "display" function -- specifically the way it zooms. Avid is showing it correctly but just not anchoring it to a certain spot throughout the zoom range.

I do agree, the problem is not with the cache files, and trashing them resets things for a while, but the shift eventually comes back.
There is an Avid document on how to purge the waveform cache. One of our engineers found it. And of course I can NOT find it now.
Rant alert - Is it just me or is the support site even worse when it comes to searching the Knowledge Base. Any time I type in a keyword, I get NO result.
I will try to find the doc and post it if possible.

Hi Jef, it's not the support site getting worst, it's all of the MS server based sites over the internet that suffer of bad search results... I use to search sites externally, go to google and type "waveform site:http://avid.force.com" in the search box, I've done it already and I couldn't spot the document You refer to though.
Okay, I found an email from our engineering staff with notes from the doc we can not find:

Turn off audio waveforms on the tracks In the console type in wfalldataTurn back on the audio waveforms and it will rewrite the waveform data. It will not be a permanent fix and will need to be repeated when you need to be accurate again.

Thanks Marianna -- I appreciate you looking into this and getting the information to the right people.
This issue has the potential to cause some real headaches. So far I've been be able to go back and re-manipulate my source files in ways that for some reason (luckily) prevent the issue from occuring, but if I hit a situation where this doesn't work, it will cause serious issues in gettting this project done on time.
