Shared storage environment (Terrablock). MC automatically creates a folder at the bottom of every project named after the computer that accessed it. It makes for a terribly unorganized project. The project I'm in right now has 5 folders that I created and 14 (!!) automatically generated folders. MC won't let me delete these so can I delete them through Windows Explorer? Will that cause any issues?
Unfortunately, that's how shared projects work. I think you can toss them away when the project is closed, but any client opening the project will make their client folder re-appear.
I have renamed all my workstations to ZZAVID...., so at least these folders will show way down low in the project window.
The folders contain the unique Project Settings for each client machine.

We also named all of our workstations staring with z. It really helped.
