Shot some Canon 5DM3 on new Lexar PRO 1066X CF Card.
When I Looked at transferred playback there is a harsh flash throughout many of the files. I was thinking it could be possibly a lag in from the playback of the HD onto the computer. However, when I AMAlinked-Transcoded to offline format it stills has this flash. Is this a corrupted file? any solution to fixing this?
If not, what could be the cause for such an occurance?

It sounds like file corruption. Use different apps (different OS if possible) to confirm it. Do you have access to the original CF card? It might be caused by a flawed card.

I tried playing it through windows media player and windows movie maker on Windows 7. It seems to NOT have the same flash frames on the Windows system.
I do have the original CF cards.
What would cause different results during playback between seperate OS's?

Do you have any 3rd party codec installed? It might be interfering with Quicktime.
Would a 3rd party codec be DivX Player or Microsoft Silverlight?
I have those 2 on both my mac OS's
DivX? Possibly. I have not checked it out.
Perian is a popular codec package that often interferes with QT's native H.264 decoder.
Perian I do have on my MacBookPro but not on my MacPro, my primary editing computer. I am getting the same result on both systems. That would suggest to me that if it is a plugin causing interference, it would more likely be one that is on both of those OS's. Would your suggestion be to uninstall those and see results of the original file playback?
I also have Flashplayer on both systems as well. However, I believe flashplayer is on the Windows 7 system I tested earlier. I gather that most likely is not the culprit.
I did another test to see if more of the footage on my MacPro would have the same corrupt looking results on the Windows 7 system. It looks like has the same results as on the MacPro OS. The difference with this test is yesterday I used the footage still on my CF card and today I took the footage on my external HD, transferred it back onto my CF card, and then looked at it on the Windows 7 system. When would the file corruption occur, during filming on the CF card or when tranferring it to the HD?

It can happen anytime but more usually the first transfer FROM the card to the drive.
Yes, it seems so. The original footage that I have NOT permenantly taken off of the CF card looks fine on the Windows system when i bring it into premiere for the test.
When I look at the footage that I permanently took off the CF card and then put back onto the CF card to test it on the windows system it looks corrupted. Take a look at the screen shots I am supplying and you hopefully will see what I mean.
